Clay tile going into a rebuilt section is installed to ASTM C1283 and supported on all sides, as the state's residential code requires. BIA adds a practical step, which is to look over every tile for cracks right before it goes in.
BIA also recommends setting the flue liners one section ahead of the brickwork, so the brick is laid around a liner that is already in place and aligned.

New flashing where the rebuild meets the roof
Flashing is the seal between chimney and roof, and a rebuild that reaches the roofline has to renew it. BIA's guidance runs base flashing at least 4 inches up the chimney and sets counterflashing 3/4 to 1 inch into a mortar joint, lapping the base by at least 3 inches.
Setting the counterflashing into joints as the new courses go up gives a cleaner, tighter result than cutting it into finished brick later.

No change in chimney size at the roof
The code does not let a chimney or its flue lining change size or shape within 6 inches above or below where it passes through a floor, ceiling or roof.
That matters when a rebuild changes the chimney's footprint at the top. Any step in or out has to happen well clear of the roof line. The rule applies to the flue lining as well as the outer brick, so both are planned together.
We plan the rebuilt shape with that rule in mind, and explain any change in the chimney's outline before work begins.
Protecting the chimney between stages
A rebuild can take more than one visit. Between stages, the open top of the chimney is covered, loose materials are secured and the fireplace below is kept out of use.
Temporary protection, finished masonry and permission to use the fireplace are three separate milestones. Knowing which one has been reached avoids mistakes. A secured cover over the open flue keeps rain out of the fireplace below between visits.
